Took Cooper to the vet and he has a UTI, his pH was 9 which is apparently very high for a dog (normal is 6-7). The vet did see some white cells in the sediment but no crystals.

We had to see a different vet since our was out of town, I was not very impressed. He was sure a UTI was not the problem since Cooper is a young altered male. When he saw the results of the UA he was surprised but not very humble, we will definitely not go to him again if our vet is not available. He said the likely cause was a case of prostatitis that was brewing when he was fixed.

Cooper got a big shot of antibiotics and more to take every night for 2 weeks. Hopefully this solves our problem.
