Celine,
    Get a second and possibly third opinion.  Amputation is a BIG DEAL and if your Matilda already has a history of trouble healing you could be opening Pandora's box.   If you are any where near a university with a college of veterinary medicine go there.  They will have both dermatologists and soft tissue surgeons and I am guessing a consult from both would be in order.   Or find a referral clinic.  Or start asking your dog friends who they use and recommend.  I would also have the discharge biopsied and cultured.  
    It may be she just needs a different course of antibiotics, wound treatment, bandaging or the wound may need to be left uncovered and allowed to heal in the open air.
